Investigating the 3D Conformation of N-Terminally Constrained Oligopeptides

چکیده
One Page Abstract Oligopeptides are becoming increasingly useful tools in molecular biology. For example, combinatorial random peptides have been used to great effect in drug development, while peptide libraries have been used to investigate active binding motifs. Cellular assays with short oligopeptides have been used to investigate biological signalling pathways. By palmitoylating the N-terminal of a short peptide it is possible attach it to the membrane in an attempt to mimic cytoplasmic regions of transmembrane proteins. Researchers in the Royal College of Surgeons in Ireland have pioneered this technique and demonstrated biological effects in human platelets for peptides matching small linear motifs from the cytoplasmic tails of different integrins involved in platelet activation signalling.

Conformational analysis of N- and C-terminally protected tripeptide model glycyl-isoleucine-glycyl: An ab initio and DFT study
An ab initio and density functional theory (DFT) study about conformational analysis of tripeptide model HCO−GLY−L−ILE−GLY−NH2 is presented. The tripeptide was scanned about initial, central, and final residues, separately while for every scanning procedure the two other residues had been kept in the β conformation and side chain (SC) dihedral angles were maintained on the gauche− (g‾) state (χ...
متن کاملThe Combined Repetitive Oligopeptides of Clostridium difficile Toxin A Counteract Premature Cleavage of the Glucosyl-Transferase Domain by Stabilizing Protein Conformation
Toxin A (TcdA) and B (TcdB) from Clostridium difficile enter host cells by receptor-mediated endocytosis. A prerequisite for proper toxin action is the intracellular release of the glucosyltransferase domain by an inherent cysteine protease, which is allosterically activated by inositol hexaphosphate (IP6). We found that in in vitro assays, the C-terminally-truncated TcdA1-1065 was more efficie...
متن کاملExploring dual electrophiles in peptide-based proteasome inhibitors: carbonyls and epoxides.
Peptide epoxyketones are potent and selective proteasome inhibitors. Selectivity is governed by the epoxyketone dual electrophilic warhead, which reacts with the N-terminal threonine 1,2-amino alcohol uniquely present in proteasome active sites. We studied a series of C-terminally modified oligopeptides featuring adjacent electrophiles based on the epoxyketone warhead. We found that the carbony...
متن کامل3D BENCHMARK RESULTS FOR ROBUST STRUCTURAL OPTIMIZATION UNDER UNCERTAINTY IN LOADING DIRECTIONS
This study has been inspired by the paper "An efficient 3D topology optimization code written in MATLAB” written by Liu and Tovar (2014) demonstrating that SIMP-based three-dimensional (3D) topology optimization of continuum structures can be implemented in 169 lines of MATLAB code. Based on the above paper, we show here that, by simple and easy-to-understand modificati...
متن کاملDistinct proteolytic processes generate the C and N termini of MHC class I-binding peptides.
Most of the MHC class I peptides presented to the immune system are generated during the course of protein breakdown by the proteasome. However, the precise role of the proteasome, e.g., whether this particle or some other protease generates the carboxyl (C) and amino (N) termini of the presented 8- to 10-residue peptides, is not clear. Here, we show that presentation on Db of ASNENMETM, a pept...
